Need to change default port on Topaz from 8000 to 8008

Description

Dell server runs a management web server on port 8000 causing conflicts. We need to change Topaz default port to 8008 (Checked with Rich if that was safe to use) and corresponding changes to PLoS ONE etc.

  • topaz tomcat server.xml configuration file (topaz.xml here)
  • tomcat init script's knowledge of topaz's port for report functions
